Prowse was promoted to the rank of Lieutenant on 31 March, 1903.

On 1 February, 1905 he was appointed to Thames for command of submarines, but as is not uncommon to the era, the submarine(s) are not specified, though Thames appears to have been supporting "A" class boats and B 11 at the time.[1] This work may have continued until 18 August 1908 when he was appointed to Bulwark.

On 12 September 1909 he was appointed in command of C 29. In March of 1910 he transferred to command C 37.
